I'm playing through BN3 Blue right now and I notice that StepCross can destroy LifeAuras if the target is right in front of MM when he uses it. Is that a glitch or is it supposed to be that way?

StepCross=two attacks.

So yes. If the target is positioned in the middle, both attacks hit, doing double the damage. I assume that would be enough to get rid of an aura.

Ya I do that from time to time since it is 2 attacks. Just like toras pawns, if one is slashing you while the knight lands on you at the same time, it will break your 200 arura.

Well, that may be true, but then of course, each cross for the Step Cross is a separate attack, and theoretically the LifeAura should be able to thumb its nose at them. However, it does seem that timing is critical, so obviously if the damage dealt to the aura at one moment, by any number of different sources, totals greater than the breaking point, then the aura will collapse.

Though I always thought it was the other way...

For most multiple-hit attacks they cannot break auras because the hits are counted separately. StepCross is a rare exception in which both hits occur simultaneously, which makes it a great chip to have against BassGS and Bass Omega.

In the Step Cross animation it appears as if the slashes occur one after another, but that's just misleading animation.

Is it supposed to happen? Well, there's a possibility the game designers didn't notice it when they implemented it and StepCross is a lot more useful than it's supposed to be. That might explain why they canned it after BN3, because they hate it when we find something that makes the games fun and enjoyable.
