It's random. One time I destroyed the enigma right away, then I turned it off and took a break... I turned the game on again a little later that day and it went through the scenario again, and I had to beat the other 4 Robot Masters. -_-;

Gathering al lof the parts for the Enigma increases your odds, but it is still fairly random. You can still fail to do any damage, or you could destroy the colony entirely.

In my most recent playthrough, I didn't even enter 3 of the boss stages. I only bothered to go after Dark Necrobat because I wanted Dark Hold.
